Chipotle is not a distinct pepper variety but a culinary preparation: a fully ripened red jalapeño (Capsicum annuum) that has been smoked and dried. Growing for chipotle means selecting a standard jalapeño cultivar, leaving all fruit on the plant until it turns red and begins to wrinkle, then cold-smoking over wood — traditionally pecan or mesquite — until the flesh is completely desiccated. Capsicum annuum is one of the oldest cultivated crops, domesticated roughly 6,000 years ago in Mexico, and the same species encompasses bell peppers, banana peppers, serranos, and dozens of other market forms.
Jalapeños reach harvestable green stage in 70–85 days from transplant, but full red ripeness for chipotle requires several additional weeks on the plant. Start seeds indoors at soil temperatures above 75°F — germination is slow without bottom heat and may take up to 21 days. Ideal soil pH is 6.0–6.8. Consistent soil moisture throughout the season is essential; alternating dry and wet periods cause blossom end rot and fruit cracking. Mulching over the root zone conserves moisture and reduces soil splash that spreads bacterial leaf spot. In zones 9b–11b the plant may persist as a short-lived perennial, but second-year productivity typically drops sharply.
Capsaicin, the alkaloid responsible for heat, is an active ingredient in topical analgesic formulations used for arthritis and neuropathic pain. Capsicum fruit is exceptionally high in vitamin C and provitamin A carotenoids. Traditional Mesoamerican medicine used chile peppers to stimulate digestion and relieve nasal congestion, effects consistent with capsaicin's documented action on mucous membranes.
Blossom End Rot
Sunken, dark leathery patch on the bottom end of the fruit. Caused by calcium uptake disruption from uneven watering.
Maintain consistent soil moisture and mulch. Avoid overfertilizing with nitrogen. Test soil and amend calcium if deficient.
Bacterial Soft Rot
Rhizomes turn mushy and foul-smelling; foliage yellows and pulls away easily at the base. Often follows borer damage or overly wet soil.
Cut away all soft tissue back to firm rhizome, let it dry, and dust the cut with sulfur. Improve drainage and avoid burying rhizomes. Destroy badly infected plants.
Mosaic virus
Yellowing, mottled, or distorted leaves. No cure — spread by aphids.
Remove and destroy infected plants. Control aphid populations to prevent spread. Do not propagate from infected tubers.
Phytophthora Root Rot
Wilting despite moist soil, yellowing leaves, stunted growth, and dark, decayed roots and crown tissue. Vines may collapse during hot weather.
Plant in well-draining soil and avoid waterlogging. Remove and destroy affected vines. Improve drainage with raised beds or amended soil and avoid overwatering.
Pepper Anthracnose Fruit Rot
Sunken, circular lesions on ripening fruit with concentric rings and pink or black spore masses in the center. Spreads quickly in warm, wet weather.
Remove and destroy infected fruit. Avoid overhead watering and improve airflow with proper spacing. Rotate away from peppers and tomatoes for 2–3 years. Use disease-free seed and apply copper-based fungicide preventively in wet seasons.
Aphids

Knock off with a strong jet of water. Ladybirds and lacewings are natural predators. Insecticidal soap as last resort.
Flea Beetle
Alticini →Small round shot-holes scattered across leaves; tiny dark beetles that jump when disturbed. Heavy feeding stunts young plants.
Use floating row covers on seedlings. Remove crop debris and weeds that harbor beetles. Apply kaolin clay or spinosad if damage is severe.
